This seems odd to suddenly be occurring. You've done this routine a million times before and the water has come back. I'm going to guess you might somehow have a second copy of the file in some sub folder in your plugins. I know I have occasionally mis-moved a file by click and hold on it while intending to drag to a folder outside of plugins, but accidentally let go too so and it'll be found in some sub folder instead.

A sure fire way to look for the trouble is to rename your Plugins folder to something else (such as Plugins-Water-Trouble) and then start the game. If the water comes back then you know for certain some file in your real plugins collection is the culprit. (Note: Don't save any city tile while your full plugins are not installed.) At this point if the water came back, quit the game and move half of your plugins back to the current Plugins folder. Load the game. At the point the water stays at zero meters is when you know that the file in question is in that batch of folders/files recently re-added. Once you know which half or half of half or such contains the file, you can move half of those back out. Keep this up until you've narrowed it down.

Is it possible you have more than one file by more than one name that does the same function of setting the sea level to zero? If so, when any remain in plugins you'll get that same missing water effect. ( I believe NAM's optional Diagonal Bridge Enabler is one such file which often triggered the question: Where did my water go? *;) )

Something that might be handy is the Diagonal Bridge Enabler DLL Toggler. This way you don't have to keep moving files in and out your plugins folder.
