I know there are ways to organize my plugin folder, which i have just started doing.  But, is there a mod that will help with organizing the Menu's in the game?  Everything just seems to get piled into the landmarks menu, and can be a little disorganized if you have many mods

There are basically two ways you can organize your in game menus.  One is to use the DAMN mod.  This mod helps to organize the menus and submenus.  I have not used it but know it has been around for a while and many people use it.  I believe you can download it from the STEX.

I second way is to use iLive's Reader.  With this program you can open the .SC4Lot file (sometimes a .dat) and look for the Lot's exemplar file that contains the menu information.  Specifically you can modify the OccupantGroups parameter to determine which menu it goes in and the ItemOrder parameter to determine the position in the specified menu.

I personally use iLive's Reader to modify my in game menus.  It is somewhat tedius but satisfies my retentive need for control of minute details. :P

And that's it.  I tried to use DAMN but it doesn't operate correctly under Linux/wine, so I gave it up.

Using ilive's reader is the only other way.  For such an open-ended program, the one thing that is not particularly end-user accessible is the menu system.  Using the reader is essentially changing the table structures of the game, and it has a serious learning curve if you want to become truly proficient with it.  Watch out for the term 'exemplar'.  It is a catch-all term for various binary layouts.
