Is it possible that the cheats you used interfered with the game? (If you used a mod or some sort of enhanced orinance)

I have a habit of building all of my cities into highly urbanized areas so I stick with the subway all the way through. I find that rails tend to work well for suburs and rural areas as economical people and freight movers.
