Wow! This thread is getting long. I did try to find a similar problem but didn't find anything and I'm hoping someone might shed some light. (OK, I'm lazy).  I have yet to see if problem exists on a different city tile nor haven't started deleting plugins (is removing a plugin via a plug in manager rather than a full delete acceptable?).

I have a certain area of a city tile that will accept NO actions whatsoever. It is an area where the original landscape begins to gain elevation leading to mountains but is still a fairly gentle slope. ANY action, from god mode terrain actions to building anything causes an instant CTD, The one exception I've found up to now is a dezone action does not result in a CTD.

I'm running the game on a 6 core machine with 32GB RAM (much more than the required features). It is on a dedicated drive running Windows XP with the highest Java version (I believe 5.something) the game will accept. I only have the EDD(?) slope mods and tried without any of the three slope percentages active.

Yes, it is probably a plugin but I'm a fool for different things for the game and have a lot of different plugins. By a lot, I'm mean my plugin folder is 1.5 GB.

Something similar had happened to me in the past.  I found it was the result of placing a mmp or Flora, then mistakenly taking said mmp or Flora file out of my plugins.  The result was if the terrain adjusted even slightly where the mmp/Flora used to be, a CTD would result.  

The only solution I have found was to replace the file back into the plugins folder, or if you don't know what file it was, you can use the 'flora off' (I don't remember the exact name, but something like that) cheat which will remove all Flora/mmp files of of your tile.  You should then be able to do anything you want to that area.

Yeah in short there are only two likely suspects for this problem, one being flora props (note flora is a specific way of modding props, not all flora in-game will be modded as flora). In essence that's most typically MMPs or Tree Controllers, since those rely on flora to work. In which case the only solution is to find the flora item missing from your plugins folder and restore it (basically what @SimCoug said).

The other possibility, which mostly occurs when adjusting terrain, which often building or plopping will do as it tries to auto-terraform the land to match. Is that you have some duplicate settings related to the terrain, which will come from Terrain Mods, Slope Mods or Tunnel mods, any exemplar that alters the terrain properties. Try removing any you have installed temporarily to see if it helps, if not, look towards the Flora problem.

Close to what's already been mentioned I caused myself a similar problem. I'm using a Terrain Mod that also has separate rock textures and optional cliffs. I wanted to change the cliffs so I took out both of those files. Turns out that the rock one was necessary or I'd get a crash any time I did something that altered the terrain height. I put the rocks back but did swap out the cliffs for a so-called rock mod and all is well again.

    Great suggestions guys. I went into the city and checked by trying to run a road thru an existing god mod placed tree....Boom! And that was even without a terrain change. Seems I removed zzz peg terrain mod when I pulled all the MTP stuff for this city.  Put it back in and everything is fine now.

    I've got an interesting CTD story: roughly 3 days ago I came home from work and I usually leave the game running on-screen so I can jump in and play... I click Ok on the Save window since I always do the Quick Save if I'm away from the computer more than ten minutes, and I start playing. Everything is fine. Three days prior to that, I downloaded PEG's Brigantine water mod and the Mossy Granite mod and installed them along with a few car varieties from airman15. I'm pretty sure I can rule those out as culprits when I explain what happens next... I apologize for the long read but I hope someone can pick out needed details to help me figure this out.

    So like I was saying, I get back into playing and I'm not on there very long and my computer crashes. It happens occasionally, so I go into Event Viewer to find the cause and all it tells me is it's an "AppCrash" but no reason other than a detail that states some file that raises the event is not installed or is corrupted, followed by: The following information that is included with the event is: 6 and 7 (I got two errors at the same time of the crash).

    After that, I tried loading the game back up from my Start menu like I always do and, nothing. The fan kicks in and just sits there on my desktop. I try it two more times including ejecting the CD and reloading and still nothing. I go in and launch from the Apps menu and it starts right up. That's weird. Even weirder, instead of following the Target "intro:off" it plays the intro and takes me to the Timbuktu training map. I exit back out and toy around and find my settings in compatibility mode changed from Windows XP SP2 to SP3.... I was pretty sure I left it on SP2, so I change it back. Restarted the game and it skips the intro like it should have but still returns to the Timbuktu map.... I load my custom region and then my city and it lags graphically. I go into the Game Settings menu and notice that mostly everything is changed, all the options are set to High, and I put Building Draw Speed on Medium before this... I decided to leave it on overnight to test it and it hasn't crashed again. But before I posted on here, the camera panning had froze and the borders around the screen began to replicate themselves (multiple yellow borders stacking since the game was on Pause), the mouse cursor was flickering; so I minimized the game and went back in and all I got was a black screen and the flickering cursor so I did a Force Shut Down in Task Manager. As I was typing this I went back into Event Viewer and found this info. If someone can make sense of it:
