That would be another one of those easter eggs that Maxis added. Kinda like the snow at Christmas. Whenever you leave the game in region view for a long time a tropical storm drifts in from the east...

it usually happens if you alt tab out of the game and back in then theres this huge mass of clouds, i dont think its an easter egg but more of a visual glitch
