Do you have the Diagonal Bridge Enabler files installed. If you have that in your Plugins all the time (without the toggler DLL), your terrain will appear raised when entering cities. Or you might have an elevation mod - a file named something like ‘2000m’ - in your Plugins.

I deleted the game reinstalled annnnd started my plugins over water is back.
