Could that be a lot that you downloaded?  Sometimes lots get very mixed up, and the old building from the original lot wants to stay there from when the creator made the new one.  You might not even be able to tell by the query:  it might just say walkup tower like always.

Well, I wanted to place Big Ben on the waterfront. I placed it down and put the roads next to it as you can see... Then it litteraly popped up. If you put the buldoze thing over it it would highlight the whole thing so it wasnt the ground raised or anything. But it would suck trying to get up that. O well...

That's the famous Walkup Tower Bug. I believe it's caused because it was incorrectly set onto a lot (in plain english: the lot's too small)
