The tunnels are part of the road creation process. Load a hilly region and experiment by laying highway across the hilliest areas and see if you can get the road tool to form a tunnel. You should see green on the road when you placing it if it's drawing a tunnel or not. And the digging tools can be used for creating 'hillsides' to get the road tool to form a tunnel rather than a surface road. But the tunnels are not in the menu. So don't look there. It's part of the road tool itself, like how the round-abouts are by laying down roads in a certain way so the game engine will create what you want. Hope that helps.

You don't have the option to choose what tunnel gets built.  The game 'decides' for you.  Like baertooth stated, its part of the road/rail creation process.  My current region isn't very hilly, but I do modify the terrain to create underpasses using tunnels.

The way (not necessarily easy or quick) to do what Prophet42 suggests, is to lower the terrain where you want the tunnel to start and end. It is best done in areas that are not developed, as you may inadvertantly destroy parts of your city.

For best results, do this on an area that is flat, or is higher in the area between the start and end points of your tunnel. Over water, you'll have to go to god mode, raise the land above water, build the tunnel, and then back to god mode to sink the land to get the water back.
