Regional Subway - - Why is the commute long?

In an effort to lower commute times I've built a massive subway network in a city  of mine of 400,000+ people. My problem is, to the left of this city, there is a city that only has HT industry in it. And I connected these 2 cities and put subway stops at every corner, but still when my people go from the first city to the second, their commute seems to be long. I've used the query tool to see if they use the subway, and yes they do! Even the people that are on the border between 2 cities have a Long commute time??? They move only afew grids to the left to reach the next city, and I would expect them to have Medium commute time the most.
I can post screenshots if anyone needs more explanation. Can someone help with this?
 
P.S. My first city is a medium size city, and the HT industrial one is a small one. So the distance they are traveling must be short (or the sims are really dumb and going all the way to the end of the HT city).

I have also had this problem.  It seems to me that whenever a sim goes from one city to another they get hit with a commute time surcharge.  I have not found a way around it.  the best advice I can give you is to not really worry about commute times unless you have a lot of abandonment.  I have cities with average commute times of 2hours but yet the sims do not leave their homes (i have no mods installed which affect abandoment but I am using the NAM with better pathfinding.)

Would the frequent stops be a factor?

Otherwise, I would take a look at your stations. They may be congested, and crowded stations lead to long commutes.

    I've actually checked the congestion, and yes you are right, some of the stops are congested in my HT city because everyone is enterine the city from the same single line even though i have like 7 connections to the city. So the first stop into the city gets heavily congested. Maybe fixing that might fix the problem... Also I don't think frequent stops should be a problem because the commuters start from the end of one map and travel a short distance, so they take 2-3 stops max (I'm not even sure if stops even contribute to commute times) ... I'll see what happens.
