I didn't notice it before, because I was building mostly car free cities. But this time I wasn't, and it seems like everyone will walk if they are not going to another city. I am using custom install, because I wanted to increase maximum commuting time from 600 to 999.

Anyone know how to solve that?

Yes, uncheck the "Park and Ride" option in the Traffic Simulator Configuration Tool.  Sims can Park and Ride properly only if you've built sufficient parking facilities for them, as it states directly under the option ("Additional parking facilities required").  This is also explained in the documentation for the Traffic Simulator Configuration Tool.

As for increasing the maximum commute time from 600 to 999, that does nothing at all.

This is NOT a complaint. I repeat NOT a complaint. I was playing around in my "ghetto" city since I added new low wealth buildings I wanted to see them. When I clicked on a few R buildings I noticed the commute times were short. This is the same city that had half the pops jobless d/t commute times before I installed NAM. So I checked more R and every one has short commute times. So my question is is NAM really that good or did I just happen to get some sort of wonderful bug???

And just to be clear here they are not even saying medium commute times. In every section of my city it's short times :).

With the NAM traffic simulator, all commutes within the same city end up being labeled "short".  This is just a side effect of getting rid of most of the abandonment due to commute time.  All commutes to other cities are always "long", as are all incomplete commutes, where the Sims can't find a job.  A building can have its commute time labeled "medium" if it has a mixture of long and short commutes.
