The mix of Rail, Subway and EL Rail

I've seen videos on YouTube and read the NAM readme's and i am getting a little worried about the Rail network been mixed with the Subway and Elevated Rail networks.

In the tutorial the host shows that connecting rail to El Rail and Subway helps create a HUGE transport network, is it safe to do so or is it just and error.

Same with NAM having a underground tunnel, if that is connected to the subway, would that create the trains to start visiting the subway station and vice versa?

EDIT: Not to forget the T-ram network aswell
