I've given away what this is all about in the title but what does the 'Make This Building Historical' button do? If I was to press this on an old building in my Old City would it prevent it from being built on again?

Also, would the PED Mall Tiles also prevent a buildinging being rebuilt over?

The make historic button is my best friend. Keeps high wealth from taking over and the city from changing too much too rapidly.

Same here. The historical button is WHY I play SimCity4 (and SC3000K as well).

I sculpt my cities from oldtowns, to downtowns, to suburbs, everything. That way, my computer is more effective (not having many developments at same time) and I get the R$$$ demand always floating. I love it.

You should definitely play with the Historical button.

Hint: If you want more diversity in the region, I often play with cities that each of em are having a different building type (Houston, Euro, New York and Chicago). That way, when you grow a city, if it's only the NY style for example, it definitely builds nice concepts and neighborhoods and that's when the Historical button becomes your best friend.
