I have a similar problem, with the exception that I am trying to run the game via ATI's Eyefinity at greater custom resolutions. Eyefinity basically merges up to 6 monitors to a single display (resulting in a giant resolution pixel-wise, but that won't affect anything). It literally brings back the old native windows horizontal span-mode, which was removed in Windows Vista, except that windows' span mode would switch off display no. 2, once you switched to a full screen application or game, whereas Eyefinity continues to display everything spanned, the 2D desktop or a 3D game.
Unfortunately, Sim City 4 seems to be too old, poorly programmed towards higher resolutions, or just an exception - the command line "S:\Program Files\Maxis\SimCity 4 Deluxe\Apps\SimCity 4.exe" -CustomResolution:enabled -r2880x900" just leads to nothing functional for me here. ..or anything beyond 1650x1200 for that matter.
My setup:
Display #1 - Samsung Syncmaster 2243 (digital)
Display #2 - Samsung Syncmaster 2343 (analog)
Display #3 - unused for SC4 unless this spanning stuff works
GPU - ATI Sapphire Toxic HD6850
