If there are landmarks in a city, UFOs tend to mainly attack them instead of other buildings. To reduce UFO damage (besides just activating the alarm siren) you can build a few landmarks in the corner of your city. The UFOs will most likely attack the useless landmarks instead of important or expensive buildings.
