Although the manual says that building bridges over surface water is impossible, it may be easier than you think. For regular roads, lower the terrain once or twice with the lower terrain tool on the side of the water that your bridge is coming from, so that the land slopes up to meet the water line. For railroads, follow the same steps. For highways, build the bridge like a normal bridge.
Now You can build bridges over surface water.
